RPGNow have reported that they sometimes see the issue with the vanishing bookmarks, but the password thing is new to them. They have given me a list of steps to follow to ensure the PDF is in accordance with all their criteria.
I will following them in excruciating detail after work tonight.

The copies I downloaded open without issue (no passwords, etc.) I am on a Mac. Yeah they open fine but the PDFs are password protected in that they cannot have (for example) the bookmarks changed without the password. Look it up in properties. If you run the PDFs through the gizmo at www.freemypdf.com it removes the passwords. I did that so I could merge the three volumes into a single file to throw on my kindle. But, even if they ARE password protected, that shouldn't prevent you from printing them. That's really odd. Thanks for looking into it, Simon. Yeah they will print but I would like them printed professionally, very few printers will accept files with any protection on them and print them for you, unless you know the password. And fair enough it is to stop piracy (and cover their arses!) EDIT: Thanks tho freemypdf worked a treat RPGNow have reported that they sometimes see the issue with the vanishing bookmarks, but the password thing is new to them. Thanks muchly WotE, I didn't mean to hassle you all over the web in threads and G+ as well!

The update from rpgnow overnight is that the bookmarking problem with vol 2 was fixed by following the pre-flight steps to the letter. But the password problem persists, and is now being investigated by their technical team.
I'll keep you up to speed with any progress.
p.s. has anyone tried downloading other free PDFs from rpgnow? Do they have the same issue?

Aha very good point there, the Blueholme has the same restrictions. But, for example Heroes against Darkness does not. So some have the same error.

Okey dokey, I have an answer to the password issue from rpgnow at last. The watermark feature (which is "on" by default) does lock the file. There is no way around this, so I have asked rpgnow to turn off the watermarking feature on the DD PDFs. I downloaded the Errata Sheet myself just now, and it had no watermark and no password protection. So it looks like we have worked around the issue. Enjoy
