I am sure I am missing it so I will ask. How do you resolve the Saving Throws for the Elf?
Is it just use the class saves he is in at the time of the saves or is it the better of the two tables? Or worse?

It says "most favorable game statistics of both classes during play" so I'd use the best save per category.

How do you handle HD? Does the elf keep two hit point totals, using the HD of the class they're gaining experience in? I think I'll be rerolling HD every level ala EPT and keeping one total, but I'm curious as to the author's intent.

Roll as normal upon level progression, halve the amount so generated before adding to HP totals (with a minimum of 1 hp gained).

Elves receive full HD of their starting class (FTR or MU) and receive one-half of their hp awards thereafter. Sorry, I was a bit vague with my initial reply.
The inspirational material doesn't specify how to figure hp, btw. The method referenced above is from EGG himself.

For me, I'd have Elves start as either 1/0 or 0/1 level fighter/magic-users, so at first level it's simply a case of using the statistics of the chosen class. Later, the Elf may choose to become dual-classed, and become a level x/y fighter/magic-user (where both x and y at at least 1). When this happens I would have the player roll hp for both classes separately, and use the more favorable result. For example, a 2/5 fighter/magic-user would roll 2+1 HD as a 2nd level fighter, and 3 HD as a 5th level magic-user. If the fighter rolls were 2d6=5,4 they would make 10hp. If the magic-user rolls were 3d6=1,3,5 they would make 9hp. In this case, the Elf would use the more favourable result of 10hp.
