I finally got around to putting up a "How to" page that shows how I assembled my PDF's from RPGNow.com... Total time for each book: about 5 minutes after printing... Take a look and if you have any questions just PM or email me.
BTW, they might not be the original, but it only cost me $5.95 for the books, 2 paper clips and about a buck for printing (a lot better than $2,000 and I can write in them, rip them up and start all over if I want to).

I've done a similar exercise in creating my facsimile LBB.
I couldn't quite get the image to match the booklets size as well as you, so I'll take the time to read your guide.
Also, I agree with using a stapler. I simply folded the booklets together carefully, aligning everything as best I could. Then, I take a decent stapler (a cheap one won't open properly or staple well) and a towel, and find a nice hard surface...desk, table whatever, I use my bar (which is more suitable for toasting after finishing my work).
With the stapler opened up, I carefully line the staple point with the crease on the back (outside) of the now unfolded booklet, and staple down into the booklet as it rests on a folded up towel. Then, I flip it over, and using a 'closed' click pen's hole (where the pen itself would normally click out of for writing) I fold down the staple prongs nice and neat.
If you lined up the staples well, it's a near perfect home facsimile edition.
If you mess anything up...well, it's simple to print again and start over.
I've done the same with my house rules booklet and monsters supplement booklets.

If you print them out for personal use, you should be okay with having a few copies. (I consider loaner copies of Men & Magic for my players to be fair, but I'm not a lawyer.)
Photocopying is much trickier. If the intent is to allow you to keep the originals in a secure location, it should be okay because your intent is clearly not to defraud anybody or prevent any sales for the holder of the intellectual property. But I sure wouldn't want to tell anybody about it, because some people get a lot more prickly than they really need to.
I'll have to get a flickr account or something so I can show what I've done with mine. I printed the image of the page in a box on a full-sized sheet, so there's an L-shaped area around it. That's where I put my annotations and house rules.

I'm in the middle of recreating mine using all of the correct fonts and layouts. Then I'll be able to print up copies for personal use as they get worn out and destroyed. I own 2 original sets and the PDF, so I feel like I'm on very solid ground here.

Woth, I notice that you've got your covers printed on standard white paper. You should head down to a stationary store (or online) and get yourself some nice textured tan cover stock (65-70lb) and print your covers out on that. Of course, you'll want to get rid of the background color since the tan cover stock will be handling the color at that point.

This may seem like a dumb question but when you're printing out something on the "booklet" setting on a printer, how do you set it so that it prints pages only one one side, i.e. for the cover of the booklet if you want the inner cover blank?

Printers are all different of course, but you should be able to select which pages to print. In your case, you would simply print page 1 of the booklet (front and back cover if the document is set up correctly).
Failing that, you should also have the option to print "odd pages only" or "even pages only", simply select the former and only put a single piece of paper/cardstock in the printer and then stop the print job once that page has printed.

If I understand your question, using a desktop publishing program can fix your dilemma. When I do layout for digest sized booklets in MS Publisher, it automatically prints page in "print sequence".
